Onuachu netted Trabzonspor’s second goal of the game two minutes before the break.
It was the Nigeria international’s 16th goal of the season for the Black Sea Storm.
His compatriot, Chibuike Nwaiwu set up Ernest Muçi for Trabzonspor’s opening goal in the sixth minute.
Talisca, Kerem Aktürkoğlu, and Marco Asensio were on target for Fenerbahce.
Trabzonspor remain in third position on the log with 45 points from 22 matches.
Second-placed Fenerbahce reduced the gap between them and leaders Galatasaray to three points.
